CatWalk XT - Classify Runs

6 - Classify Runs CatWalk XT can automatically assign labels to paw prints, but also to other body parts, such as, hip, knee, nose, abdomen, tail and genitalia. You can also carry out manual classification. 6.2 Review the runs during classification................................................. You can inspect the labels that have been assigned. This might be necessary when you, for example, accidently have switched the left and right side of the body. Also, sometimes CatWalk XT is not able to automatically classify all paw prints or classifies some prints incorrectly. If you have the Interactive Footprint Measurements module, you can determine Toe Spread, Print Length and Paw Angle. CatWalk uses Toe Spread and Print Length to calculate the Sciatic Functional Index. In the Experiment Explorer, small classification status symbols allow you to check the Classification Status of trials and runs. 6 - Classify Runs

6.1 Classify The Paw Prints

Classification Screen

Do one of the following: In the Experiment Tasks window, click Classify Runs. Choose Acquire > Classify Runs. In the Experiment Explorer: right-click a trial (containing runs) and select Classify Runs. right-click a run and select Classify. double-click a run. Before you start classifying paws, first check the quality of the detected paw prints by playing back the runs. If necessary, you can adjust the Green Intensity Threshold (see below) to increase the quality of the paw prints or to remove noise If you use the Automatic Footprint Classification module, there are two main classification scenarios: You only want to label paw prints - Use automatic classification (see page 69) to let CatWalk label the paw prints. Next, use manual classification (see page 73) to label paw prints that CatWalk was not able to classify automatically. You want to label both paw and non-paw prints - First, manually label (see page 73) the non-paw prints. Next, use automatic classification (see below) to let CatWalk label the paw prints.

Adjust The Green Intensity Threshold

The Green Intensity Threshold is set in the Detection Settings before acquisition. The Green Intensity Threshold is the minimum pixel intensity that is detected by CatWalk. All pixels below the minimum Green Intensity are not processed by CatWalk. In CatWalk XT 10, you have the possibility to increase or decrease the Green Intensity Threshold of a run before classification of the paws, so after you acquired the runs.

When do I need to adjust the Green Intensity Threshold?

You can adjust the Green Intensity Threshold in the Classification screen when you see that the Green Intensity Threshold set in the Detection Settings is either too low or too high. When the Green Intensity Threshold is too low, a lot of noise shows up (for example, part of the animal's body). When the Green Intensity Threshold is too high, the paws are not 6 - Classify Runs detected completely (for example, toes are missing or part of the sole). See Figure 6.1 for an example of a too low Green Intensity Threshold which is increased before classification. To adjust the Green Intensity Threshold: 1. In the Classification screen, under Video, click the Adjust the Green Intensity Threshold button on the right. The Adjust the Green Intensity Threshold window (see Figure 6.2) shows the following: Video window - with prints displayed based on the Current Green Intensity Threshold which initially is the same as the Original Green Intensity Threshold that was set in the Detection Settings. Original Green Intensity Threshold - this is the value you set in the Detection Settings. Current Green Intensity Threshold - this is the current value you can set here. Show filtered out signals - when you select this option, the prints which are filtered out with the Current Green Intensity Threshold value are displayed in red. 2. To adjust the Green Intensity Threshold, move the slider to the desired value. Depending on whether you increase or decrease the Green Intensity Threshold, prints disappear or appear, respectively. When you adjust the Green Intensity Threshold of a run recorded with a previous version of CatWalk XT, the lowest possible value for the Green Intensity Threshold is the value with which the run was acquired.

The noise is now excluded from the paw print. 6 - Classify Runs Clicking left or right of the slider on the slider bar moves the slider in steps of 5. 3. When the Current Green Intensity Threshold has the desired value, click OK. The run is now processed with the new Green Intensity Threshold value. Depending on the length of the run and the set Green Intensity Threshold, this can take a few seconds. 4. You can now classify the run (see below) with the new Green Intensity Threshold value. Please note that changing the Green Intensity Threshold affects the Run Statistics. Therefore, we recommend to use the same Green Intensity Thresholds for all runs within one experiment to be able to compare the results between runs.

Automatic Classification

You need the Automatic Classification module to be able to classify paw prints automatically. With the base version of CatWalk XT 10, you can only assign labels manually. The Automatic Footprint Classification (AFC) module uses the body contour of the animal to determine the position of the paw prints.

Performance of Automatic Classification

We cannot guarantee that Automatic Footprint Classification will work in all situations. Tests have shown that the AFC module gives good results when used with an animal which is walking with a normal gait across a clean glass plate. In this example, the original Green Intensity Threshold value of 0.10 has been increased to the Current Green Intensity Threshold value of 0.30. The Print View shows the filtered out prints in red because the option Show filtered out signals is selected. 6 - Classify Runs The AFC module is likely to function less well when the glass plate is dirty (which results in a lot of background noise in the video image) or when the animal touches the glass plate with other parts of the body than the paws.

How to improve Automatic Classification

For the AFC module, a number of ground rules apply: Try to avoid background noise as much as possible. To do this, make sure the ambient light is dimmed as much as possible and the glass plate is clean before you start acquisition. If you still see a lot of noise in the video image, you might need to re-configure the Detection Settings. Remove junk prints. If you already acquired runs that contain a lot of noise, increase the Green Intensity Threshold before classification (see adjust the green intensity threshold on page 67). If after this, there is still some noise prints left, manually label these prints as Junk and remove them (see I want to permanently remove prints labeled as Junk on page 77). The animal should walk in a straight line and in one direction. If the animal turns around during a run, AFC does not work. You can facilitate straight runs by putting the corridor walls together as close as possible without restricting the animal in crossing the walkway. The animal should not rear during a run You can prevent this from happening by installing the diffusion plate on top of the corridor walls. The animal should only make contact with the glass plate with its paws. If other body parts than the paws make contact with the glass plate, manually label these prints before you run the AFC. The corridor should be positioned in the middle of the glass plate. Make sure that the corridor is centered over the camera, in such a way that the animal, on average, walks along the middle line of the video image. For example: 6 - Classify Runs Try to minimize the area of the video image covered by the corridor walls, which may interfere with detection of the body contour. The following picture shows one of the walls covering a significant part of the walkway:

Classification Settings

Choose Setup > Classification Settings.

In the Classification Settings window, you can select the following:

Reset all assigned labels when applying the AFC - Do NOT select this option in case you already have manually labeled (part of) this run and want to keep these labels. Only assign a label when the Max Intensity is higher than... - Noise (for example, dirt on the glass plate) has a much lower Max Intensity than paw prints. By selecting this option with the default value of 100 you ignore most of the noise prints. See Figure 6.3 for an example of the result of automatic classification when you do NOT select this option.

Procedure

  1. Under Trial & Run Selection, select a trial and one of the runs in that

trial, or click the Previous/Next button to navigate to the trial and run

you want to classify. The trials in the trial list contain animal ID, time point, acquisition status and classification status. The runs in the run list include compliant/non-compliant status and classification status. 2. Click the Auto Classify button to automatically classify the complete run. 6 - Classify Runs

What next?

If the AFC module classified the complete run, the Classification Finished Tasks window appears. To continue, select one of the options in this window. If some prints could not be classified by the AFC module, the video automatically jumps to the first frame with an unlabeled print. Continue manually labeling the unlabeled prints (see page 73). Review the run (see page 78) and, if necessary, correct errors (see page 82). The arrow in the video image at the top indicates a noise print that has been incorrectly assigned label 'Left Hind'. The arrow in the Numerical Results sheet indicates the Max Intensity value of 85 of this print. Selecting the 'Only assign a label... with the default value of 100' would have ignored this print. 6 - Classify Runs

Manual Classification

  1. Under Trial & Run Selection, select a trial and one of the runs in that

trial, or click the Previous/Next button to navigate to the trial and run

you want to classify. The associated video opens with the video frame that contains the first unlabeled print (see Figure 6.4). 2. Do one of the following: Continue at the next step to start assigning labels. Move the video to a new position by using the playback buttons (see page 78 how to move through the video). Optionally, zoom in to get a better view of the prints (see page 75 how to zoom in and out in the Video window). Figure 6.5 below helps you in determining what is left and what is right. 3. To label a print, do the following:

When the animal walks from right to left (picture on the right), the upper side in the video image is the left side of the animal, the lower side if the right. 6 - Classify Runs Using the mouse, select a rectangle or draw a larger box around one of the white rectangles and release the mouse button. Select a label from the menu. Assign a label to other unlabeled prints in this frame until there are no unlabeled prints left or you have labeled all relevant prints in this frame. The labeled print appears under Results, both in the Print View and Timing View of the Graphical tab and in the Numerical tab (see Figure 6.6). The following labels can be used:

Paws - RF = Right Front, RH = Right Hind, LF = Left Front, LH = Left Hind,

Hip and Knee - RM = Right Hip, RK = Right Knee, LM = Left Hip, LK = Left Knee. Other body parts - NO = Nose, AB = Abdomen, TA = Tail, GT = Genitalia. 4. The video now automatically moves to the next frame with unlabeled prints that do not overlap with already labeled prints. You can now do the one of the following: Repeat the procedure described in step 3 above. to go to a, next or previous, specific unlabeled print and repeat the procedure described in step 3 above. You can speed up labeling prints by doing the following: draw a box around both labeled prints and unlabeled prints that belong to the same paw (see Figure 6.7). The unlabeled prints are now automatically assigned the same label. 5. Continue until you have labeled all relevant prints in the run.

What next?

If you labeled the complete run, the Classification Finished Tasks window appears. To continue, select one of the options in this window. You can speed up labeling prints by doing the following: draw a box around both labeled prints and unlabeled prints that belong to the same paw (see Figure 6.7). The unlabeled prints are now automatically assigned the same label.

Zoom In/out In The Video Window

During classification, to get a better view of the paw prints, zoom in in the Video window. The available zoom factors are: 1x, 2x, 3x, 4x and 5x. To zoom, do one of the following: Click the Zoom in button or the Zoom out button. To zoom in, click Ctrl-'+' (numeric keyboard), to zoom out, click Ctrl-'-' (numeric button). To jump to the normal view, click Ctrl-'0' ('zero' on the numeric keyboard).

Combine Stances

Occasionally, it can occur that a print in a frame is not detected. As a result, the stance (that is, contact of a paw with the glass plate during one paw placement) of a specific paw is subdivided into two separate stances (see Figure 6.8). In CatWalk XT 10, these separated stances can now be manually combined. tip If you have a lot of these subdivided stances, it might be that your Green Intensity Threshold was set too high. Try to decrease the Green Intensity Threshold (see page 67) before proceeding with combining stances below.

Procedure

To combine two stances, Right-click on the first stance and select Combine with next. As a result, the stances are combined and the new stance is now considered to be a single stance, in the Visualization and also in the Run Statistics. important CatWalk is not able to calculate the Stand Index (see page 106) for the new stance when the Max C0ntact at point is in the first stance. Label Junk

When a print is displayed of which you are sure that it is not part of the animal's body (for example, a dropping, or dirt from the animal's body) or it is irrelevant, you can label it as Junk. You do this exactly the same way as assigning one of the other labels. Prints labeled as Junk are not displayed in the Print View and Timing View. If you have a lot of noise prints, it might be better to first increase the Green Intensity Threshold (see adjust the green intensity threshold on page 67).

I have a lot of prints that are Junk

In case a frame contains a lot of junk, you can do the following to speed up labeling: 1. Label all relevant prints in the frame. 2. Click the UN = Junk button (alternatively, press the ''~" key or the "-" (en dash) key on your keyboard to label all remaining prints in the frame as Junk.

I want to permanently remove prints labeled as Junk

When you have labeled print as Junk, they still appear in the Video window when you replay a run. When you do not want Junk to be displayed, you can permanently remove prints labeled as Junk: 1. First, carry out the two steps described under I have a lot of prints that are Junk above. 2. Next, click the Remove All Junk Prints button. Removing all Junk prints cannot be undone. The only way to get prints back is to, in each frame from which a Junk print was removed, manually add a print (see below).

Add Paw Prints

You might want to add a print when there is no rectangle around a print (therefore, the print cannot be labeled) whose intensity exceeds the Green Intensity Threshold (see under

manual detection on page 51). This can occur in the following situations:

You have manually removed a print labeled as Junk ("label junk" on page 77). In the Acquisition Settings, you selected the option Discard incomplete prints at the start and end of a run (see page 53). As a result, no rectangle is drawn around the print.

Procedure

To add a print do the following: 1. Draw a box around the print. 6 - Classify Runs 2. From the menu, select Add Print.

6.2 Review The Runs During Classification

You can review runs using the: Video window - You can move through the video and inspect the assigned labels. Graphical Results - With the labeled prints and the time-based gait diagram. Numerical Results - This sheet displays a number of basic parameters for each print.

Video Window

Review a run

  1. Under Trial & Run Selection, select a (partially) classified trial and a (partially) classified run.
  2. To replay a run, press the Play button: You can selected a playback speed from the list. When you press the Pause button, the video pauses at its current position. You can move the video forward or backward one frame, by using Play-forward-one- frame or Play-back-one-frame button, respectively. When you press the Stop button, the video jumps to the beginning. When the run is paused or stopped, you can scroll through the video using the slider. A run plays continuously, unless you turn off the Repeat button.

Show Rectangles - When not selected, the rectangles are hidden. Show Overlay Text - The Overlay Text situated at the top-left corner displays the run number, the time of the current video frame, the current frame number and the total number of frames. When not selected, the Overlay Text is hidden. Hiding labels, rectangles and overlay text might be useful, to get a better view of the prints.

Graphical Results

The Graphical Results contains two views.

Print View

The Print View displays the paw prints and other prints. During labeling the Print View is constantly updated. The prints in the Print View are displayed in the same direction as in the Video window. During playback of the run, paw prints and their labels visible in the Video window, are highlighted in yellow (or another color that you can select in the Preferences; see page 45).

Print View options

Switch to 'Normal Color' mode - Choose this option to

display the prints in green of variable intensity, on a black background.

Switch to False Color' mode - Choose this option to display

the prints with a color gradient indicating different print intensities (from green = low intensity, to red = high intensity), on a blue background. False Color mode is the default mode; if you do not see this option, it means that the Print View is in that mode.

Switch to 'Colorized' mode - Choose this option to display

the prints in the colors selected in the Color preferences (see colors on page 45), on a black background.

Show All Prints - When not selected, only the prints that

are visible in the current frame in the Video window are shown in the Print View. Show Labels - When not selected, all labels are hidden.

Show Rectangles - When not selected, all rectangles are

hidden.

Save to File... - To save the Print View, as displayed on the

screen, to an image file (*.png). Copy to Clipboard - To copy the Print View, as displayed on the screen, to the clipboard.

tips

You can hide the Print View by clicking the title bar. You can jump to the first frame of a specific print by clicking the print in the Print View (indicated by the mouse pointer becoming a hand when hovering over a print). if you do not see a color mode option, it means that the Print View is already in that mode.

Timing View

The Timing View displays the time-based gait diagram of a run. It also displays the contact with the glass plate of other body parts that you have labeled. 6 - Classify Runs The Timing View displays the prints from left to right, irrespective of the animal's actual direction of movement. The bars in the Timing View represent the duration of contact with the glass plate (stance or stand) of a paw or other body part. The intervals between bars represent the time a paw was not touching the glass plate (Swing; see page 112). The vertical, red dotted hairline corresponds to the position of the run in the Video window. When you right-click the Timing View, a menu appears with the following options: Show all prints - When not selected, only the four paw prints are shown. Save to File... - This saves the Timing View, as displayed on the screen, to an image file (*.png). Copy to Clipboard - This copies the Timing View, as displayed on the screen, to the clipboard.

tips

You can hide the Timing View by clicking the title bar. You can jump to the first video frame of a specific print by clicking the corresponding bar in the Timing View (indicated by the mouse pointer becoming a hand when hovering over a bar).

Numerical Results

The Numerical Results sheet contains for each labeled print: Print - The full label of the print. Image - A picture of the full print. A larger version of this picture and other full paw prints from the current video frame are also displayed next to the Video window. You can use these pictures to detect possible classification errors (see also Correct errors on page 82). Initial Contact (s) - The time in seconds since the start of the run that the print first makes contact with the glass plate. Stand (s) - The duration of contact with the glass plate of the print. Max Contact At (s) - The time in seconds since the start of the run that the largest part of the print makes contact with the glass plate. Max contact area (Distance Unit2) - The surface area of the print at Max contact expressed in the Distance Unit you selected in the Preferences. 6 - Classify Runs Max intensity - The print's maximum intensity. Mean intensity - The print's mean intensity. Print Length (Distance Unit) - This is the length (horizontal direction) of the complete print expressed in the Distance Unit you selected in the Preferences. See also paw statistics on page 106. Print Width (Distance Unit) - This is the width (vertical direction) of the complete print expressed in the Distance Unit you selected in the Preferences. See also paw statistics on page 106. Print Area (Distance Unit2) - This is the surface area of the complete paw print expressed in the Distance Unit you selected in the Preferences. See also paw statistics on page 106. When you click a row in the Numerical Results table, the video jumps to the corresponding frame. When you play back the run, a blue hairline indicates the position of the run in the Video window.

6.3 Correct Errors

The following errors can occur: Labeling error - A print is assigned an incorrect label. For example, left and right are swapped or the animal's nose touching the glass plate is labeled as one of the front paws. See below for how to correct a labeling error. CatWalk error - When an already labeled print overlaps with an subsequent unlabeled print, CatWalk automatically assigns the same label to the unlabeled print. This results in two different paws with the same label. See page 83 for how to correct a CatWalk error. Print error - Two prints that are not part of the same paw are included in the same rectangle. This can occur, for example, when noise or another part of an animal's body is included in the rectangle around a paw print. See page 85 for how to correct a Print error.

Labeling Error

In some cases during labeling, a wrong label was assigned to a print. 6 - Classify Runs The Graphical Results tab (see also page 79) can help you in detecting errors. For example, when a print was labeled as Right Front while it should have been Left Front, this becomes visible in the Timing View (see Figure 6.11). To correct a labeling error (the error shown in Figure 6.11 is used as an example), do the following: 1. Click the incorrectly labeled print in the Timing View to jump to the first frame of the corresponding print in the video image (see Figure 6.11). 2. Draw a box around the incorrectly labeled print and from the menu select Reset. 3. Now draw a box around the unlabeled print and select the correct label or draw a larger box around the unlabeled print and the labeled prints it belongs to (see also Figure 6.7 on page 75).

Catwalk Error

A CatWalk error occurs when the same label is assigned to two different paws visible in the same frame. For example, when a paw is placed on the glass plate at the same position as a previous other paw (see Figure 6.12 for an example).

while in fact it is RH. 6 - Classify Runs A CatWalk error is automatically detected by the program and is displayed in a list in the Video section. To correct a CatWalk error: 1. Select an error from the error list (see Figure 6.13). 2. Click the rectangle of the incorrectly labeled print and from the menu select Reset. As a result, the print is reset and the print is now unlabeled. 3. Now assign the correct label to the appropriate print. Figure 6.14 Example of resetting a wrong print (indicated by the yellow rectangle). 6 - Classify Runs The relabeled print now has the correct label (see Figure 6.15) and the error is removed from the error list. 4. If necessary, repeat steps 1 to 3 for the other errors.

Print Error

A Print error occurs when noise prints or another part of an animal's body is included in the rectangle around a paw print (see Figure 6.16 below). You might be able to prevent Print errors by increasing the Green Intensity Threshold (see adjust the green intensity threshold on page 67). To correct a Print error, do the following: 1. Right-click the rectangle and select Remove Print. 2. If necessary, scroll back to the frame in which you removed the print. Figure 6.15 Example of a corrected CatWalk error. the glass plate, part of the abdomen can be included in the rectangle of one of the hind paws (in this example, the right hind paw). 6 - Classify Runs 3. Draw a box around the paw print and, from the menu, select Add Print. 4. Assign the correct label to the print.

6.4 Classify Toes

Interactive Footprint Measurements

Classification of toes is done in the Interactive Footprints Measurements. Toe classification of the hind paws (by measuring the Toe Spread, Intermediate Toe Spread and Print Length) can be used to calculate the Sciatic Functional Index, Peroneal Functional Index and Tibial Functional Index. The Sciatic Functional Index is commonly used as a tool for the evaluation of the recovery of the sciatic nerve. You first need to label a paw print before you can classify its toes. You need the Interactive Footprint Measurements module to be able to classify toes. Choose Acquire > Interactive Footprint Measurements. In the Interactive Footprint Measurements, you can measure the following: Toe Spread - This is the distance between the first and fifth toe of a hind paw. Intermediate Toe Spread - This is the distance between the second and fourth toe of a hind paw. Manual Print Length - This is the distance between the third toe and the heel of a hind paw. 6 - Classify Runs This parameter is different from Print Length which is length (in the horizontal direction) of the complete print (see page 110). Paw Angle Body Axis - This is the angle of the paw relative to the orientation of the body axis of the animal. Paw Angle Movement Vector - This is the angle of the paw relative to the direction of movement of the animal. The Movement Vector is a more accurate measure of the actual walking direction of the animal. The Movement Vector is calculated by performing linear regression of the center- of-gravity of the body contour in the current frame and in the three preceding frames.

Procedure

  1. Choose Acquire > Interactive Footprint Measurements.
  2. Under Trial Run Selection, select a classified trial and run from the list, or

click the Previous/Next buttons to navigate to the trial and run you

want to measure. 3. Under Footprint Type Selection, select the paw prints you want to display. By default, both hind paws are selected. 4. Click the paw you want to classify. The Footprint view displays a zoomed-in picture of the complete paw. The paw print consists of all frames of that paw whereas the Body Axis view only shows the frame at Max Contact; therefore, the paw prints can be different. Note - In some cases the paw print may look incomplete; see page 171.

The Body Axis view shows the frame with the Max Contact (see page 108) of the

corresponding paw with the body contour and body axis of the animal. It also shows the Movement Vector as a red arrow. 5. In the Footprint view, you can measure the following parameters: Toe Spread - This is the distance between the first and fifth toe of the hind paw (see Figure 6.17). To measure Toe Spread, click as close as possible to the center of the first toe, move the mouse cursor as close as possible to the center of the fifth toe and click, and next select Toe Spread from the menu. 6 - Classify Runs Intermediate Toe Spread - This is the distance between the second and fourth toe of a hind paw (see Figure 6.17). To measure the Intermediate Toe Spread, click as close as possible to the center of the second toe, move the mouse cursor as close as possible to the center of the fourth toe and click, and next select Intermediate Toe Spread. Manual Print Length - This is the distance between the center of the third toe and the heel of a hind paw (see Figure 6.17). To measure Print Length, click as close as possible to the center of the third toe, move the cursor as close as possible to the heel of the paw print and click, and next select Print Length from the menu. If your animals do not show the heels in the Footprint view, draw the line from the third toe to between the proximal pads because that is in the direction of the heel, and stop where the print ends. Be consistent with this definition across the animals. When you next measure the third parameter, it is automatically assigned the remaining label. Paw Angle Body Axis - This is the smallest angle between the Print Length line and the white line representing the body axis of the animal as displayed in the Body Axis view. Paw Angle Movement Vector - This is the smallest angle between the Print Length line and the red line representing the direction of movement of the animal as displayed in the Body Axis view. 6. The Body Axis view displays the paw at Max Contact, the body axis (long, white line) and the Movement Vector (short, red line). Under Parameters, the measured parameter values are shown. 6 - Classify Runs 7. Optionally, in the Body Axis view, you can change the orientation of the body axis by moving one of the sides of the body axis line to a new position. When you do this, the Paw Angle Body Axis, displayed under Parameters, is instantly updated. 8. Go back to step 4 above to proceed with the next paw and repeat steps 4-6 for all paws you want to classify. 9. Under Functional Index Settings, select the experimental paw from the list for calculation of the Sciatic Functional Index (see page 120). 10.Click OK when you are finished with classifying toes for the current run. In the top view with all the paw prints, a print with classified toes has a green border, a print with unclassified toes has a white border.

6.5 Classification Status Icons

In the Experiment Explorer, the following symbols allow you to check the classification status of trials and runs:

Trials

The check mark at the top indicates whether the trial is compliant. The check mark at the bottom indicates whether the trial contains classified runs.

Runs

The check mark at the bottom indicates whether the run has been classified. Trial# Orange check mark below the 'compliant' trial check mark Not all runs in this trial were (completely) classified. Trial# Green check mark below the 'non-compliant' trial check mark All runs in this trial were completely classified. Trial# One green check mark This trial has both been completely acquired and classified. Run# Orange check mark below the green 'compliant' check mark The run has been partially classified. Run# Green check mark below the green 'compliant' check mark The run has been completely classified.
